Some additional findings.

This seems to get the IDE controller working but as you can see is not acceptable.

1) Mark secondary IDE as off in Win98

2) Reboot

3) Go back into the device manager and turn the secondary IDE back on... does some searching an walla it works.

4) Reboot

5) Secondary IDE is hosed again.

Not an acceptable solution. But adds more info to the problem that may help.
